Are digital and physical copies separate save files?

For ACNL, you could play two different towns on the same console because the digital copy was considered separate from the physical copy.

My mom loves this game and I'm guessing she'll soon be asking me about a second island.

Does anyone happen to know if its still the same for the switch? Or will they both go to the same save file?

Nope, they are one in the same, you need a second switch if you want another island
