but that's really the only thing I didn't like about SSE... It was really fun.

I didn't understand the end of SSE to be honest. What was the point of Tabuu and why did I have to fight him?

It also kinda reminded me of Halo 3 somewhat when that huge ship (and what was that supposed to be anyway?) comes out of the portal.

The R.O.B. that was the Ancient Minister was the leader of the R.O.B.s, probably chosen by the R.O.B.s themselves or Tabuu.

You can't expect that every Nintendo character will all be togethor, can you? Most were in a place that made sense, anyways. (DK and Diddy in the jungle, Pit up in the sky, etc.)

Why was Master Hand chained up?

He was being commanded by Tabuu, and when he tried to fight against him, was chained up by Tabuu.

Who's Tabuu?

Tabuu is the King/Lord/Master of Subspace. He commands Master Hand, who commands Ganondorf, who commands Dedede, Wario, Bowser, and the Ancient Minister.
