I was playing AC:CF and went to nookingtons.. and later he said that the store will be closed tomorrow..
isn't nookington the last upgrade?

Surely he will have said something about he's tired of the business, after you have asked him something and he gave you some options, depending on what you have answered the store will become Hypernook or SuperNook.

Nookingtons is the last upgrade. But every so often he will talk to you and be like "I've been focusing on the variety of the store but I don't know if that it what shoppers want" then he will be like "Tell me, what do you think is best for a store" then you will have these options
Nothing Much
Variety
Good Hours
and something else

Nothing much = Nooks Cranny
Variety = Nookingtons
Good Hours = Nook n' go (I think, or whatever one is open the longest)
and the other option gives you NookWay

so more than likely he's said this; and you've chosen another option rather than Variety and therefore, Nookingtons is being Down Graded to one of the earlier stores.

Just to add, choosing "nothing much" keeps your current store. It doesn't go back to Nook's Cranny.

He will ask you again in a month or so. Just choose "variety" next time to get Nookington's back.
