This is kind of an Animal Crossing New Leaf question, but it involves the 3DS system memory too, so I wasn't sure where to post this. I'm not sure if anyone will be able to help, but it's worth a try.
I've come to the conclusion that I need to return my 3DS to its factory default settings. I won't go into the reasons but I've thought about it for a while.
It says that formatting the system memory will delete all downloaded software and save data. I have a physical game card for ACNL, but I have downloaded the amiibo update. Because my game contains downloaded data, if I format the system memory, will the save data be deleted? I don't know what to expect so I don't want to risk doing this to my 3DS if it's going to erase all progress I've made on my game.
