I'm getting a new 3DS in a few days, thanks to my old one finally biting it. (Seriously, it was from 2011.) Thing is, I can't transfer over my data over from my old one to my new one. I already removed the SD card from it, though.

Now, the question is... Will my data be safe, like the Spotpass delivered stuff for Tomodachi Life and the New Leaf Amiibo Update, and is it on the SD card? Or am I really and truly screwed on that front?

Those are usually saved onto the actual game cart. Your Animal Crossing and every other Physical game you got is safe. Unless, of course you got them digitally which in that case, not sure.

Thanks, guys. I'll do exactly that. :)

Besides, only games I got digitally were from the eShop. And by that, I mean the Game Boy games, Shovel Knight, and various other games.
