No, it wouldn't affect bug catching or fishing. It would only make a wish if you pan your camera upwards, which you wouldn't do while catching bug/fish. If you were running around as normal, your tools will work normally.That sounds more annoying than having to put the tools away. If you’re fishing or bug catching at night and there happens to be a star, then all of a sudden your character is making a wish? Idk man especially with the bug catching. I’d be real annoyed if something good got away because of that.

Or what about trying to shoot down balloons during a meteor shower? I think the developers made the right call.

Unfortunately, not a lot of people made content after the Welcome amiibo update. This was a feature that honestly wasn't used much at all because as I said, wishing on stars was not at all a big feature in the game. All the content you will find about it in New Leaf is before the update. Most content made after that, was showcasing Harvey and the campsite. And people mostly were happy with houses no longer spawning on paths. No one cared about this little qol change, and most didn't even notice. The game was so old by that time and no one was wishing on stars anymoreHonestly, I had no idea the Welcome Amiibo update changed that. Could you link any footage or screenshots showing off what it looks like? I tried Googling, and I got no relevant results. Interestingly enough, only this thread came up in terms of relevance.
I don’t mind the way it is in New Horizons at all. I think having both hands free to do the animation makes it look way more natural and, well, nicer. An animation wishing with one hand free and a tool in the other hand just seems awkward and weird, which is why I can’t even recall it being a thing in New Leaf at any point.
