I just got back into New Leaf and finally thought of placing the instruction manual and saw that it was green.

My question is: Does it do anything to the Feng Shui in my house?

Bonus question: Do the other colors that aren't yellow, red or green do anything?

Second bonus question: Is there a list of Feng Shui items I can easily search through?

well, as it's prominent colour is green, you'll need to place it nearest the door, which you can see a cheeky guide to here.

this will increase your overall luck as it's green and in the south (money and items given to you from villagers, trees, etc)

in acnl, no other colours than red, yellow and green do anything. in gamecube, orange in the north would also increase your luck.

on the same wikia page i linked above, you can find a list of all the feng shui items (e.g; items that have a prominent colour of red, green or yellow, or a combo) about 1/3 of the way down. have a look here.

The most detailed accurate information in English is by Liquefy, in his walkthrough faq on gamefaqs.
Not sure I can link to gamefaqs on this site, anyway its easy to find.
He explains the concept fully with a full list of items with their colour count. He recommends the best items to use.
I'll check out the link you have already been given, I like as much info as I can get.

I have all my houses (all rooms) with high feng shui counts, probably not at its max tho, and in practice I have not seen that much effect, still I have kept it all, not changed it.

section 60 & 61

a little tip - I use 2 bath mats (each x2 green) in front of the door, as you & villagers can walk over them, make use of the ability to hang clothes on the walls.
