Help, Will I Lose My Progress??

Might be a long story, but here goes:

For Christmas, I got a $40 GameStop gift card from my parents because I told them I wanted to pre-order a game I wanted when the time came. I told them the game was coming out in March. When March came around I finally pre-ordered the game online. When the gift card option was available, I inserted the information and the page said the gift was applied, and it still told me the order total (with handling and shipping) was the same. At first, I was confused why it didn't go down because of the gift card, but I assumed it just telling how much the order still was (even through 2 forms of payment). I had to pay for the fees (as that was not covered by the gift card) by credit card. I inserted the information and the order was confirmed, but I would not be charged until the order was shipped. The order was shipped on March 25, and I got it about a week later. So, I've had the game for at least a week now. I was checking my credit card charges and noticed that my card was FULLY CHARGED for the order and nothing was charged on my gift card. My mother spoke to customer service while I was trying to figure things out otherwise. All we were asking was to refund my card and charge the gift card, but for whatever reason, GameStop could not do that (in that way). Instead, the agreed to refund my card, but only if I returned the game and ship it back to them. Also, once I got my credit back, I would have to travel to one of their local stores and buy it again there, using my gift card. I know, it doesn't make sense, but has to be done, has to be done I guess. GameStop has also agreed to take it back, even though the game has already been opened. (surprising)

So my question overall is:
If I do ended up with a new physical copy of the game, will I lose my progress, or will I still have it once I get the new copy?

Luckily for me, I'm not that far into the game, but I rather make the right decision here.

Unless you have the Powersave 3DS device to backup your game and restore it, you'll probably lose your data. The backup feature on the 3DS is only available for virtual copies of a game.
 
Saved data is saved on the cartridges. So yes, you would lose your progress if you didn't create a backup powersave.
 
Update:
So as it turns out, I will not have to return it.
Sooner or later, I would have bought a Nintendo eShop to buy future DLC and such.
Ill just use the gift card to buy the nintendo eshop gift cards instead.
