This is my first AC game, and I usually don't play games like this, so this is coming from a non-typical fan of the game.
- Combat! - OK, maybe not real combat, but something competitive that you can use all of your villagers in. Say, a tournament where you fight 'rival' villages (could be made up ones that are controlled by NPCs, or even other players' villages) with your formed team of 10. Each villager could grow in a different (but simple) way, like having faster speed, higher attack, different traits/moves, etc. You could fit it into the theme of the game by channeling such gameplay through a sport of some sort.
In other words, I want Pokemon and Animal Crossing to have a baby.
- Dialogue Options - I know that the dialogue of the various characters adds a lot of charm and flavor to the game, but after the millionth time talking to non-villager NPCs (shop keepers and the like), it gets tedious tapping through all of the dialogue bubbles.
- Less Harsh Penalties for Not Playing - I think the game demands too much consistent attention. I know that eventually I will stop playing this game, and what, everyone is just going to move out? My town is going to wither away, basically? That's a pretty harsh penalty for having a life outside of Animal Crossing. You should be able to put your town in stasis or something.
Mostly:
-Having more control over villagers (where they move (you are mayor for goodness sake), better ability to control them moving away when you don't play (perhaps it should work on days you are playing rather than total days).)
-More things to do each month. What's the difference between September and October? A couple new fish and bugs? Yeah ok. What about December and January? Basically nothing other than some holidays. My bug collection is finished in December--I haven't even played half of the year yet and I already have nothing to do in terms of bug finding save beetle hunting.
-More areas like the island with extra fish, bugs, items, games etc.
-More varieties of trees.
-Camera control. Maybe automatic.
-Larger village.
Off the top of my head.

I agree with most people when it comes to villager's moving wherever. Some other ideas I have would be:
~ Being able to choose what villager you get so it's more fair on forums. (Like not asking others)
~ More PwP
~ Talk (Actually voice) with villagers (Similar to Siri on the iPhones.) so there's more to say.
~ Making music. (Not just K.K, but you could produce music)
~ Path slot and maker. In the path slot you could make a path off a template or something..
You wouldn't want to hear others, so they're just a few ideas! ^-^

- Villager subtypes to snooty and cranky types(the meaner one like in older days and the kinder one like in NL)
- Antique theme added from 3 town theme(Fairytale, Zen, and Modern)
- Ability to make a villager permanent resident(said villager can only be selected as permanent after you got his/her pic)
- Tool slots

Heres some more ideas:
~ What if all the friends that you had (Via WiFi) Their house and towns were set up like a neighbor hood? You could just drive yourselves around the street and see if anyones on. If they are just press (A) and it will let them know that someone wants to visit.
~ And maybe instead of having just 3 other people over maybe you could have more people over.
~ It would be cool if you could buy gift packets or IRL candies/foods
Heres some more ideas:

Here's some of my ideas:
-Make it so that you could have a PWP for the island (similar to the museum) where you change the cabana on the island into a tropical resort! Make it an awesome hotel.... buy a room their fill it with random things and have a villager be in a hotel room next to you (like a camping villager you could convince them to move in) and the shop would get bigger
-More villagers for animal species that barely have any (ex. Octopuses)
-More villager interaction. Have them make friends and enemies! Snooty villagers would hate lazy villagers. Same with Peppy and Cranky villager. Normal villagers love Lazy villagers etc.
And finally,
-Doors....... I'd really like doors in my house instead of that square hole that is like some sort of hallway.
