As far as I'm concerned there isn't really anything to do to prevent besides not using amiibo.

I haven't used any amiibos in my town andI haven't had anyone come back to me about the villager they got from me glitching!!

I've gotten several villagers from them, as well as having sold a few of my own. I haven't had any problems on either end (although I don't use amiibo)
