They have a lot of thing in common really. Only some exclusive stuff and stuff. No version is really better if you ask me unless we go blindly into our likes on designs. If you want the exclusive about them, here it is:
Pokemon X exclusives:
Only game where you capture Xerneas, the legendary pokemon who gives life.
It gives you the exclusive Charizard X megaevolution item.
It gives you the exclusive Mewtwo X megaevolution item.
It has certain exclusive megaevolution items like Manectite, but this pokemon can only be found on it's first stage in Pokemon Y.
The story revolves more about Xerneas.
A few exclusive pokemon in X are Staryu, Pinsir, Houndour, and more.
Pokemon Y exclusives:
Only game where you capture Yveltal, the legendary pokemon who takes away life.
It gives you the exclusive Charizard Y megaevolution item.
It gives you the exclusive Mewtwo Y megaevolution item.
It has certain exclusive megaevolution items like Houndoomite, but Houndoom can only be found in its first stage evolution in Pokemon X.
The story revolves more about Yveltal.

Aside from version exclusives; here http://www.serebii.net/xy/exclusives.shtml; there isn't much of a difference between the two. Just pick whatever legendary or version exclusives you like the best and buy the version that has them.
They are basically the same game. With little differences that aren't too big of a deal as you can always trade for what you can't get in your version.
When deciding between the two I mainly look at the box art. Which ever box art you like better is probably the version you should get. For me it was X as I really liked Xerneas the deer legendary and the colour blue.
Choose whichever version speaks to you.

the are the same actually. only difference is version exclusive pokemon which ive forgotten which pokemon is in what version, legendary pokemon which is obvious and different mega evolution for different version like charizard and mewtwo. it doesnt really make much of a difference on which version you go with. you still can get x legendary from trade if you buy y.
