Update... well I've had two cans placed on my island for over a week now, tried various locations with no luck at all! I'm beginning to think that I'll never catch it!

Flies are a nuisance to catch! I've had some spoiled turnips placed just outside Nook's Cranny for about a month now. In that time, I've caught 30-40 ants (seen loads more), and only 2 flies.
I know you said you've tried various locations, perhaps you could try the same though? Just keep some trash outside the Nook store (or maybe just outside your house, anywhere that you'll visit frequently enough) and keep checking on it every now and then. Hopefully a fly will eventually spawn.
I caught mine on a tin can. It was hard to see too. It rests on the can. If it flies between different pieces it looks like it fled. It’s very annoying. Hope you get it soon.
My strategy was putting rubbish next to my house, entering my house and leaving to refresh spawns.

I decorated a trashy area and used one piece of trash each tire, can, boot, used firework and I've already caught two flies. I didn't decorate the area for that reason, but it ended up working in that way as well.
