I also think that even if the developers said "We're disappointed in people who use an exploit we explicitly left in the game BUT ONLY FOR CERTAIN SITUATIONS," I wouldn't give a crap. There are plenty of games where there are glitches/exploits that people use to get further in the game, if it's really "cheating," the creators of the game can always release a patch to take away that function of the game. The creators of New Leaf not only noticed that people could use the time changing function in the game to advance further in the game without actually playing those days, they even put references to it in the characters' dialogue. They don't care, it's just a different playing style, which there will always be beyond hundreds of ways to play any game, even more probably for a game like this. Why would a company hate on any of their customers just for the way they use their product?

I think it was more them acknowledging that it does happen and they know some people will do it anyway, rather than it being the way that they want people to play, just my opinion though. People can do what they want ofc, I lightly TT myself.
