There are some items (like the ones you listed) that will not show up in the catalog under any circumstances due to the nature of what they are. Most of these items can only be obtained through Nook's, crafting, or special events. This also applies to villager photos (not posters; those will show up in their own section as villagers are invited to Photopia) because the game does not expect you to become best friends with every single villager you can talk to.
Thank you for clearing that up. I was confused because I'm using the Ultimate Catalogue website to keep track of what I have and what I'm missing, and usually there's no option to check if the item doesn't appear in the catalogue.

You can check Photopia also, if you really want to fully catalog everything. Items like tools can also be used in Photopia and HHP if you've cataloged them, even if they don't actually show up in the Nook Shopping catalog.

I actually don't want to catalogue everything. There's no way I'm getting all of the villagers' photos and all of the bug and fish models. I started using the Ultimate Catalogue website because I was driving myself crazy checking Nook's Shopping to see if I had already bought a particular clothing or furniture item over and over again. It just gets confusing when the website shows items that don't show up in my in-game catalogue. Though I actually went back and realized that the wooden and vine ladder set up kits aren't checkable on the Ultimate website. Still confused about the timer though.

The timer is simply a weird item in general. I've never used it myself as I've never had a need to. It's more useful for multiplayer sessions.

And yes, I forgot about Photopia. Villager photos you've obtained will show up in that menu, so at least you can keep track there if you really want to. Honestly, it's way faster to get the fish & bug models compared to getting every single villager photo. Yes, it's tedious without time travelling or outside help, but take this into account:

If you multiply three weeks by 413, that's 1,239 weeks, or roughly 24 real life years without time travelling. So yeah, it's not worth spending a quarter of your life trying to get every photo legitimately.

When I was still actively playing, and trying to collect all villager photos, I usually had 3-4 villagers (sometimes up to 6) I was working on getting pictures for at a time, which would bring it down to 6-8 years (still insane, but actually doable). And that was without amiibo cards, which would obviously speed things up.

Yeah, my calculation was for one villager at a time, just 'cause it sounded ridiculous when I did the math. You can also get pictures from other players if they have them, assuming that you have Switch Online.

Unfortunately, you can't. The best you can do is create something in HHP and they may hold something that fits the theme. Problem with that, however, is you can't give them a set reaction or have them stay in place the entire time.

For example, I made Tom's 2nd floor a boxer's training room. Without me doing anything extra, I put him in front of the punching bag, and he automatically started to punch it (and not the default "interact" animation either; it actually looked like he was going after it). I've gotta boot up HHP and show you guys, as it's really cool.

I have used Amiibo to request visitors to the campsite and coffee shop. I see on the settings for the Switch that you can 'register' Amiibo. But please can someone tell me what is the point of registering them? Could I register Broccolo and have him driving a kart in Mario Kart?

I've never tried registering amiibos myself, but I know for a fact that the cards definitely don't work for Mario Kart or other games. I'm not even sure if the cards use the same NFC technology as the figures.
 
My trees won't drop bells or wasp nests anymore, only tree branches. I thought it may have been because I did a bunch of time traveling but now I'm just on normal time and they still won't. They aren't crowded by flowers or furniture or anything. Any one else have this happen?

It has to be from Sapling Trees and Cedar Trees that drop Bells, Wasps, and Random Furniture. The thing is with trees is that they are RNG on each day so they may not spawn in the same trees that you are used too. You have to keep shaking other trees for the bells, wasps and random furniture to drop.
 
Here's my question: If I have an amiibo join me on my island (Chai), will she ever ask to leave, or do I need to wait for a camper... I'm ready to move her along, but wondering if that will happen naturally, of if I need to do something... Thanks.!

The thing is if you want to invite Chai to move on to your island since its amiibo you need to invite her 3 times by crafting her 3 items that she requests and then on the 3rd day she will be convinced to be moved in and then you are allowed to pick whatever villager you want to replace and she will move in.

Eventually she will ask to leave . Sometimes it just takes longer for them to ask.
