Some old badges will show up later for sure, but when is unknown. According to posts on other sites it appears you don't lose your badge data, but your Nintendo Badge Arcade game itself will reset certain things like practice badge counts and the tutorial. If you truly don't want the game anymore you can delete it and still have your badges.
