Only actually cried playing Mother 3, to be honest. I was very close to crying while playing my old town in New Leaf, when two of my favorite villagers (Lucky and Bruce) moved out during a two week break I took. If I recall correctly, my eyes definitely watered but a tear was never shed.
If I ever cried it was during my childhood and was it probably from frustration when I played on our N64 LOL I've never been any good at games so I always got stuck in our games whether it was Legend of Zelda or Mario 64 xD
The closest I ever came to crying with a Nintendo game was the final stretch of Mother 3. I did not cry though. I felt some tears well in my eyes, but they didn't roll down my cheeks. It's probably because I had been spoiled regarding the ending years prior to witnessing it unfold though, some of the impact was lost.
I definitely got a bit teary eyes at the end of Pokemon Mystery Dungeon: Blue Rescue Team as well as Explorers of Sky. The story does such a good job making you feel really attached to your partner and the world it builds so it's hard not to get a bit emotional at the end!
I feel like Blue made me even sadder because your partner barely has a role in the postgame and feels like any other recruit Pokemon. It really detracts from the bond you forge with them but Explorers was a lot better about that.
I haven't played any of the newer ones yet, but I want to!

Anyways, pokemon has definitely made me cry A LOT. The heartwarming friendships and bonds with pokemon you have is just so touching to me.
Also stories that happen in different games, like I guess certain cut scenes. PMD made me cry too, I only seen game play for one though and it was Explorer of sky?
Super mario galaxy... I mean when I was younger I didnt really understand the storybook, but now that I understand it, it is even worse with the music... Also Mother 3 was a sad game in overral.. There are probably more games than those but those made me most emotional. Oh and also I cried when I saw Mario kart wii ending, but I guess those are just memories flooding up.
