If you get 1000 flags, you get the Lucarionite. It's the only way to get it in ORAS, besides trading it over from XY.

In Pokemon Omega Ruby and Pokemon Alpha Sapphire, there are various holes around the Hoenn region. You can find them in trees, mountains, bushes, and some other places.
If you have a Pokemon that knows the move Secret Power use said move while standing in front of one of these places, it allows you to enter a new area called a Secret Base. You are able to decorate it as you please, set up a miniature gym, and a few other things.
When you connect to wi-fi and it shows the random passerby players playing at the same time, you are able to have those other players show up in Secret Bases around Hoenn. Inside these other players' Secret Bases, you will find a flag that you can take. You get different rewards for collecting these flags, ranging from decorations for your own Secret Base to a Garchompite so that you can Mega Evolve your Garchomp.
You are also able to invite these other players to stay at your Secret Base as Secret Pals, and depending on what trainer type they are, they can do specific things for you. They can massage your Pokemon to raise their happiness, search for items, and a few other things.
This is not a feature in Pokemon X or Y, so if you are playing those, this is all meaningless.

How can I get a bunch of flags, then?
I started to get back into Pokemon with X around Thanksgiving, but now that I have ORAS, I think I'll get into it again.
I started played OR, but never got far with it, so I think my main game will be AS. The only reason I had OR before AS was because for some reason, only OR was on sale.
But now I have both!

And as you go collect every stage of the evolutionary line and create a living dex so you never have to do it again, except new pokemon, obviously.
This exactly. It took me about 200 hours in Pokemon X to complete my entire LIVING dex, as I had never completed the dex before in previous games so I was starting right from ground zero. I spent a lot of time trading on the GTS (putting up your own Pokemon for reasonable trades is your best bet). I also did a lot of training and levelling up in the Battle Chateau to get certain Pokemon to evolve.
All that time and effort was worth it though as I've restarted both X and Alpha Sapphire a couple of times, and each time I just plop my living dex into Pokebank, then restart my game and then once I'm far enough just plop them right back into my game and poof National Dex complete and shiny charm get.
Having a living dex will also help out a lot in future gens as you can just move all your Pokemon up to the new gen and then all you'd be missing are the new Pokemon.

HOLY CRAP!!! Okay, so today, I just went to a game retailer and picked up a few used games, (Kirby Squeak Squad, Pok?mon White, and The Legend of Zelda: A Link to the Past). So... once I got home, I put Pok?mon White in my 3DS to see what Pok?mon the previous owner had. Amazingly, they had VICTINI, DARKRAI, AND KELDEO!!! Thank god I have Poke Transporter!

That's really lucky! But Victini Darkrai and keldeo have had so many events they're not that rare XD. HOw are you enjoying the game?

Well Darkrai seems to be rare, because I can't find him ANYWHERE! Anyways, I just defeated Cilan, and now I'm off to the next town! I like it so far, it's pretty good.
My copy of Alpha Sapphire arrived in the mail today, and oh my goodness, I'm in awe. Everything is so... CUTE. This series sure has come a long way since Red/Blue/Yellow, holy crap.

Yellow! Everything is just so... I dunno, I feel new to the series again. It's a good feeling tbh! I'm really impressed.
